The train is by far the best option: from Amsterdam Centraal direct IC or ICE to Koln Hauptbahnhof in about 2 hours 33 minutes (from €16 via NS International or DB), from Eindhoven 5 times a week directly in about 1 hour 55 minutes (from €19). There are no direct flights from Amsterdam or Eindhoven to Cologne (CGN = Cologne Bonn Airport). If you do fly, there is always a connection and the S13 train from CGN to the city centre takes 15 minutes (€3.80). Within the city, use the KVB: day ticket €9.20.
